Il club fu fondato nel 1910 con il nome di PEC. Fu rinominato FC Zwolle dopo la bancarotta del 1990. Nel 2012 è tornato alle denominazione di PEC Zwolle. Ha giocato in Eredivisie per un totale di dodici stagioni, raggiungendo l'ottavo posto nel 1979. Ha raggiunto la finale di KNVB Cup per quattro volte, vincendo nel 2014 e perdendo nel 1928, nel 1977 e nel 2015.
